Quick PCM question regarding auto to manual swap

2001 7.3 auto truck now swapped to a ZF5 manual trans. Truck runs and drives.
Stutters under acceleration, pretty sure it is still on the auto pcm. When I picked it up it had a TS 6 position chip in it.
Pulled the chip and sold it as I didnt want to deal with unknown tunes in a higher mileage PMR truck.

Now that the chip is removed the truck runs pretty bad at lower rpms, smooths out at higher rpms but still stutters under acceleration.

I am planning to send my PCM to PHP to have them reflash it to manual configuration.
My question: will a manual PCM screw up anything in a formally auto truck? My cruise does not work, but I dont really care.
Will it affect the shift on the fly 4x4 operation? Any wiring changes that I would need to do?

I am hoping I could just have the PCM flashed then not have to deal with any other running issues related to the swap.
