Flywheel to Crankshaft Fitment Issues?

Im in the process of a ZF6 swap in my 2000 and all parts came from the same what I beleive to be an early 1999 donor truck. I had the stock single mass flywheel resurfaced and plan to use it. The problem is I went to install the flywheel and found out it will not fit over the centering lip on the crank but the bolt pattern is the same and the dowl pin lines up perfect. After comparing it to my original removed flexplate I noticed the center cutout in the flywheel is about 1/32 smaller. I realize I could have it machined out to fit but would rather not and was wondering if there is a difference in the cranks from an AT to MT or any crank related differences between the 99-03 that anyone knows of? I have searched all the posts and have found nothing. Any of you ran across an issue like this?
