Early 99 fuel problems

Bought a 99 e350 power stroke that someone filled up with gas and run for about 3 miles. Drained everything and got it back running on diesel but it runs bad, shakes, and has a pretty noisy knock in the top end. Any ideas on what could be wrong?

Good chance that the gas ruined the injectors

Injectors are fine, noise is coming from within the head and is only noticeable at idle.

run it, and had some 2-stroke oil to d2..(16oz).

All gas was drained, lines cleaned, new in tank pump, new inline pump, all new filters. Everything was purged until straight diesel was coming out before even trying to start. Once started it run bad for a little bit then cleared up. Still has a mild shake and the knocking noise.

run it for 50 miles to purge the air out.
