water in fuel light starts and dies

My buddy has a 2000 f-250 he was driving the other day and it shut off water in fuel light came on. He cranked it and it wouldnt start i go to look at it if you drain the fuel bowl the water in fuel light will go out and it will start for a a few seconds then die. We changed the fuel filter and it done the same thing. The next day he tryed it and it ran fine for 10 miles or so and done it again. Any ideas thanks.
