Truck died & now won't start

I have '99 f350 ps. I have a couple of problems but don't know if they are related.
About a week ago whenever I went to start it it sounded like the batteries were weak. Both batteries & alternator have been replaced within the last 1 1/2 years. Went on a 1,100 mile trip with no problems but still the "weak sounding" batteries whenever I went to start it. Went to run an errand & started the truck to let it warmup a bit (usually do when I can) son came in & said the truck died. Went to restart it & it won't start. Turns over & everything sounds normal, just won't start. Son said it was running & started to sputter, kind of coughed then died.
Have had fuel filter/injector trouble in the past & leaning towards changing the filter (haven't done in a while) & see from there. Still trying to figure out what makes a diesel tick so any help would be greatly appreciated.
