Intermittent CEL and rough running

Recently my truck started running really rough and throws the CEL. Sometimes it will smooth out and the light goes out, sometimes not. I had a couple different people try to pull the codes, but it comes out clean. I had a tune on it, an old superchips programmer, and I put it back to stock but still have the same problem. Relatively new to diesels so I'm not really sure where to start with this one. Thanks

Update.
Eventually the trouble I had was no longer intermittent. After talking to my brother in law, he suggested I check out the fuel injector connectors under the valve covers. He also let me borrow his code reader. The reader came up with a P1316, which is an injector control module fault (don't remember the exact verbage). I did a search on the internet for more info, and came up with these videos:



It was running the same way as in the first video, minus the smoke. Found the problem was on the passenger side by feeling the exhaust manifold to find the cold cylinder. Turned out to be #7. Removing the valve cover I found the connector had come loose just a little, could barely tell just by looking at it, but it was enough to break the contact for the #7 injector. I tried the quarter fix shown in the second video (used a washer instead), and it worked great!
