fault codes 2002 F350

Picked truck up from transmission shop and mechanic told me that I have four fault codes.p1209,p1247,p1211,p0541. I have changed orings on turbo and pedistal. I also gutted the pedistal. I still have a oil leak somewhere. I also took the IPR valve out and cleaned it. It was very difficult to get the piston out of the actuator. I had to use emery cloth on the piston to get it to move in the actuator. The code p1211 may indicate that I still have a bad IPR valve. Any suggestion would be greatly appreciated. I believe I have a few problems but need to know which ones to address first. The truck runs very rough on start up, takes a little while before it smooths out.
