Early 99 PSD Turbo bolt question

Early 99 PSD super duty, installed Magnaflow 4" turbo back exhaust, noticed two top bolts backed out, after re-tightening them I noticed bottom bolts are also backed out, haven't drove truck since, but have driven with the bolts backed out and you can tell it has been leaking, also top of engine valley is full of soot, Question is whats involved with correcting problem, what needs to come off, and what parts will need replacing besides bolts?, also pretty much have used the truck for daily driver in off season from racing,what damage could have occurred driving with it leaking? thanx Dave

Apparently, the turbo bolts will stretch and won't stay put after they've been removed. The re-install kit comes with new bolts:
