oil pan dented? aerated oil?

I have a 1995 that I bought not running. The trans was changed from auto to manual. I put a manual trans computer in it. It ran like crap, no start etc. I put fresh oil in it and it ran and started like a champ for about a day. I noticed while draining the oil the pan was pushed in about a 1/2" there were no scratches so i assumed it was stamped that way. After reading issues w/cracked pickup tubes and pan dents I'm wondering if this could be the issue? is the pan that sensitive to a dent? I imagine whoever did the trans swap crushed the pan? Is the pan supposed to be perfectly flat on the bottom? or is it supposed to have a distorted bottom? Thanks
