What could this be? Please help!

Hello All,

I purchased my 1996 Ford F350 psd, auto trans, about 2 weeks ago. I've noticed, a handful of times, that I can't shift from 2nd to 3rd gear, so basically I can't shift pass 2nd gear (unless coming to a stop, 1st to 2nd is fine). This usually happens first thing in the morning though I allow proper time for warm up and keep it plugged in at night, after I turn the truck off and back on, it shifts fine. I had a shop run a check to find P0605 - PCM internal rom error - we tried clearing the code but it keeps coming back. I'm not sure what the issue could be, the auto trans was rebuilt about 10k miles ago. The issue doesn't happen every morning and it seems random, also, I don't notice any flashing lights when this happens. Could it be the PCM is bad, or would re-flashing possibly help? Could it be related to my trans? Maybe it's two separate issues? I'm just at a lose because it doesn't happen all the time.

Here's some more info about my truck

Auto trans rebuild 10k miles ago, shift kit and torque convertor
6637 filter recently installed
4inch MBRP turboback exhaust
Superlift Truspeed module (shifting issue happens when disconnected as well)
35's
Leveling kit

Any help would be greatly appreciated.
