Question Running rough after fuel bowl reseal (97 7.3)

Put new fuel bowl o-rings in a buddies 97, also new fuel lines from the bowl to the pump, and the other 3 lines as well. When fuel bowl was out, it was sprayed with degreaser and brake clean, and wiped off before installing o-rings. I put the seals in from a full reseal kit from dieselsite. I went home after the job. He called me back and told me when he first started it, it ran rough and through a code, but on his way 5 minute ride home it got a little better but still crappy. What could be the issue here? There ain't much to screw up. I know i put everything back together accordingly and plugged the ipr and the other connector for the fuel bowl back in. I told him to run it hard tomorrow to get any chemicals/air out of the system.
