Computer nightmares!

Hello all,
Strap in, here comes a long one: I recently purchased a 1996 F250 7.3l with 214,000 miles on it. I drove it for a few days and the OD light started flashing. Took it to a transmission specialist and he pulled two codes. One was an "intermittent CPS failure" and the other was a "trans slip error". I replaced the CPS first just in case that was what was going on and cleared the codes. Drove the truck for a few miles and the "trans slip" code triggered again. So I pulled the transmission pan and sure enough the fluid was burnt and had a bunch of fuzz on the magnet. I ended up having the transmission rebuilt and my wallet emptied. When I picked up the truck, the mechanic mentioned that under load the engine was slipping and that maybe I had injector issues. I drove it for a few weeks and it was running really ragged (missing at any speeds above 60mph, heavy missing at high rpms). Then the OD light started blinking again! I took it back to the transmission place and they did a bunch of wire chasing and told me that my PCM was bad. I bought a new one and put it in and took the truck back to them so they could wipe the codes. They were unable to clear the codes and asked me if I had replaced the computer? I said yes, and showed them where I had installed the new PCM. They then informed me that there had been a misunderstanding and that what they meant was that my IDM was bad and that it had water in it. Before I spend another 400 bucks I want to know what an IDM has to do with the transmission? The codes I am getting now are "P1668, and P1746". Also after replacing the PCM and the CPS it seems to be running much better but the transmission is still in "safe mode" so it sucks to drive. Sorry this is so complicated but I need help. Thank you!!
