Old Fuel

Finally got the 96 F-350 running, been sitting for a long time. It runs great, and the "water in fuel" light came on today. I bought a new filter and drained the bowl, and the fuel looks like dirty apple cider and smells sort of like varnish. I was going to siphon out both tanks and take it to the disposal site tomorrow.
Question: would it hurt it if I ran the old out? Seems like it may screw up the injectors and other things. Thoughts? The front is about 1/2 full, the real about 3/4 full.
