97 F350 running odd after new injector cups

Ok so we have a 1997 f350 crew cab, dually, 7.3 powerstroke. It has 104,000 miles on it. We were getting diesel fuel in the coolant and determined the injector cups to be the problem. We changed them out along with new o-rings for the injectors. Put everything back together. Flushed out the cooling system with water and simple green and now we are just using filtered water to flush it out. The water did look like a milkshake but its now clearing up. We also installed a new thermastat and glow plugs while we were at it. So now the problem. The truck ran great before we put the injector cups in but ever since (its been about a month now) it lacks power, shakes pretty bad and when its put in drive in idles weird (has a weird sound to it) but in park it sounds pretty normal. The truck has no codes, its starts right up, and has no smoke. Actually seems a little weird no smoke at all, not even on a cold start up. The temp guage dosent really move at all either, it acts like its always running cold going off that guage. Any help would be greatly appreciated. I have no idea where to start, no codes, nothing at all to go off of. It just almost seems like its not getting enough fuel or something. Oil, oil filter, and fuel filter were just changed as well. So any ideas at all?
