Miss after new fuel pump install

I just changed a leaking fuel pump, replaced leaking fuel lines. new water pump, new fuel filter and the motor will run good for awhile then run like it's missing. A real rough idle then smooths out. Drove it last night and it ran fine. Any ideas. Starts right up every time, just has a miss sometimes. I thought about air in the line, but wouldn't that be out by now. The water pump was put on today after it was ran last night. I put on new fuel pump from Ford. It's a 97 7.3 f-350.

I would guess and say your new fuel pump has brought out other issues. how long does it take to clear up? also how many miles on it?

I should have posted before this. New pump was bad, returned and put on new one and it runs great.
