The PCM may fry on it's first upload. This is a Ford issue and can happen with a Ford tune as well. It's a warranty thing if it happens and it's rare and only on the very first upload it gets.
The advise you are being given is to do the first upload with all your other parts in place so that if it has to go in for warranty work you don't have to put the whole exhaust and egr back on.
So it's simple, install the tuner first, upload the DPF on tune and if all goes according to plan then do the hard parts.
