Help with rain guards!

So I bought a set of Putco in channel rain guards, I cut the bottoms so they sat flush. I installed them tonight and went to put the windows up but they hit where the rain guard is and automatically goes down, what gives?

Mine don't flare out, the window safety feature is the only thing holding me up with these
