Waste your time? That's on you. Buddy, I'm not one to mince words so let me just say that you went about your course of action in completely the worst way possible. Not only did you not plan this out (as previously mentioned) but you destroyed your stock equipment in the process, removing the ability to reverse your mistake conveniently.
A tuner will not "fool" your lights, the proper off-road tuner will actually improve the performance and in your case, actually allow
your truck to run. You CANNOT gut/delete/remove emissions equipment (CAT, DPF, EGR) without that tuner. You need to break out that pretty credit card and (1) buy a stock exhaust or (2) buy an off-road tuner. As always I recommend a Spartan or H&S Mini Maxx.
If your truck is running now, it won't be for long in the condition you said.
I just want to be able to use the truck as normal and not have a hastle with the lights and have the engine run well.
