USED TRANNY ISSUES !!!!!

so to start I have a 2008 f350 king ranch 6.4 STC live wire with erics custom tune, 5" race exhaust and S&B cold air. truck has 88,000 mi. started having tranny issues ,would slam into gear and slip then all of a sudden I got PO766 and P2703 codes.. I changed the solenoid D and still had the same issue. no overdrive and shudder in reverse. took it to ford they tell me needs rebuild. took the tranny out and brought it to a tranny shop he says its gonna be over $2000 to fix so I bought one off ebay with 47k on it. everything looked good. installed the tranny filled with fluid and set my STC to stock. NOW it has good reverse but when I put it in drive it wants to go backwards ... like it doesnt know what gear its in. looking further into it the main harness on the passenger side of the trans has less pins than the one in the trans.?? thinking this may be a problem but not sure? my truck was built in 01/07 but when i ordered the new front seal and new pan filter i gave them the numbers off the trans and they gave me the newer filter and seal... wasnt right so i took it back and they gave me the other seal and filter.. does anyone know what this problem might be? its starting to really stress me out...

not all 5r110 trans are the same the early ones worked differently than the new ones. they are basicly the same but have pressure switches I think on the solenoid body.
