Reg and thermostats

hi all stocker350 --- here is a problem my 6.4 F350 started:This issue started after the second exhaust sensor was replaced and the computer received an program update.
What is happening follows this sequence:
1. while driving and towing my trailer, weight less than 10,000 pounds , note the truck has been in operation for several hours.
as the truck is pulling the trailer up a moderate hill the computer will start a exhaust cleaning cycle. this will continue for
a long time last time it went for 30+ miles, at which point I stopped and put the truck into park.
The computer then indicated that I needed to " drive to clean exhaust filter" I drove for another 30 miles with the computer
showing the same message.
2. In order to get this message to clear I needed to stop and turn off the engine for 20 minuets. when I started the message was
cleared. I performed a system check and there was not any indication the exhaust needed to be cleaned.
3. During this entire sequence I regularly checked the system and the computer indicated that the exhaust system was being cleaned
this was also verified by monitoring the fuel consumption which was down by about 2.5 miles per gallon.

I sent this question to my Ford diesel mechanic and his response was that the engine cooling thermostats were the probable cause. I don't understand how the engine cooling system is linked to the exhaust/regen system. I know the EGR is part of the process. is there any one out there and can enlighten me as to the connection between these two system. Oh, one last note the engine never did show high temperature nor did the fan clutch engage.

what else can I tell you other than the truck pulls great and the lie-o-meter will indicate 14 miles to gallon with the trailer on at 65mph higher if can keep my foot out of the injectors.
