Dealer says that I need a new short block

I recently purchased an 08 F350 drw. with 65,000 miles. This truck is a cream-puff. No mods of any kind. Fuel mileage is between 10 - 11 mpg. This is my first experiance with any disel. It seemed to run good, just slugish. This being my first, I thought it was normal. A couple of weeks ago the ckeck engine light came on. Had it scaned and the trouble codes are P0404 (egr control circut range / performance) and P0284 ( cyl#8 contribution/ballance fault). I took it to the dealer and they say that cyl 6 and 8 are dead and I need a new short block. Thankfully I got a warranty that covers it up to 100,000 miles. My questions to you guys are whate mods can I have the dealer do to kind of bullet-proof the new engine. They seem like good guys, maybe they will be willing to let some modifications slide. 6 and 8 are dead as in no compression? I gotta think if you had 2 completely dead cylinders then the truck would shake like a monster. I might be wrong but it might be worth your time to have another dealer/shop check it out.
When I got my transmission warrantied the thing that surprised me was that I had to pay for the labor on the job. Still I got a new tranny for cheap but after I just dropped most of my cash on a down payment the last thing I had was more $$$$ for the tranny.

Believe me they are not nice guys and warrantees are not all they are cracked up to be. Parts may be covered and some labor but not all and diagnostic time not covered a lot of the time. And don't count on them doing any mods for you.
