Unhappy Any advice? Or just grit and take it?

Hi guys! Having an issue here that I was hoping I could get some advice on... I have an '08 f350 dually with an H&S minni maxx and dpf delete kit.
About 2 weeks ago my truck started missing real bad when you sat idling very long. It will ONLY miss and run rough when you have sat idling for a little while (15-20min). If you restart the truck or take off driving.. everything goes back fine. And will only start acting up again upon idle.
I did change the fuel filters which didnt help.
Carried it to the Ford shop (because there are no diesel mechanics near me) and they diagnosed it as a number 7 injector problem, replaced the injector for $1300. Get a call the next day saying that there is another problem.. they say the injector let too much fuel into cylinder 7 and it ruined it... now Im looking at $6300 to rebuild ONLY cylinder 7. What is a guy to do?
Its hard for me to believe that I would only have rough idle if I needed $8k worth of repairs! But Im not a mechanic and that is why Im asking for advice from you guys. Ive never had an issue up until now, 80k miles on it. I asked if it would be a fuel pressure problem and they assured me it wasnt. Any help will be greatly appreciated!

what kind of "rebuilding" are they going to do? Put a piston in it or what?

I'm pretty sure you can get complete motors for less then that. That price seems high for just that work
