The factory speaker behind back seat...

... Isn't working. I bought the truck with an alpine cd player. The steering wheel controls and aux port also doesn't work. Is there something not wired up correctly, or am I just sol with the aftermarket cd player?

Sounds like someone did a half a$$ install job. Here's a product to be able to use the steering wheel controls with after market decks:

Also the PAC SWI-X or other versions will work to fix the steering wheel problem:

It actually looks really clean where the wires are connected. Nothing looks out of place, but I'm not sure what color wire is exactly for that rear speaker.

Are you talking about the factory sub or the rear speakers that are mounted in the corners of the cab?

If its the sub then H1gg1n5 is likely right and you need some adapters. You can check by pulling your H/U out and if you don't see 2 small aftermarket boxes that are wired in, they someone didn't know what they were doing. Also as far as I know you can't get the Aux to work with an aftermarket H/U, you'll have to get the Ipod cord from the manufacturer.
