Don't know where to begin

So I recently replaced both batteries. My battery light on the dash board is still coming on. I took my truck to my local autoparts store to have the alternator checked out. After doing some test with the truck on he tells me I have a bad voltage regulator in my alterator. So it basically comes down to me needing a new alternator.

Here is were it gets tricky. On my edge cts I'm having my ficm voltage drop to 40v when I hit the skinny pedal hard. But it always remains at 48v when I'm idling and starting the truck up.

Don't feel like throwing money on parts I don't need. So I'm lost on where to begin. Should I change my alternator? Ficm? Or both?. Could it be that the bad alternator is causing the ficm voltage go down? Or maye even bad wires?.

Btw, truck is a 2006 f250,6.0,88,000 miles,completely stock, single alternator

I would start with the alternator, just for the fact your battery lights keep comming on.

Yeah that's what I was thinking. But what has me concerned is that my ficm voltage only drops under heavy acceleration.
