2003 6.0 pop

I have a 2003 ford f250 6.0l. Has a egr delete,straight piped the 3-1/2 exhaust. Bully dod cold air intake and running a sct livewire with looney tune. Not always but once in a while when the truck shifts from drive to over drive I hear a pop or a cough thru the cold air intake like a intake back fire. I don't loose boost and it just does it once in a while but only when it shifts from drive to overdrive and the rpms drop. Any thoughts? Also with out programmer truck cold starts fine. With programmer on and tuned cranks many times before starting then once it warms up it starts fine. HPOP?

The issue with starting while cold is the tune your running giving the motor to much timing... If they are custom tunes tell them to pull some timing.
