Boost fluctuation, jerking in overdrive

Hey all, I'm pretty new to the diesel scene so I need some help. I just bought my '06 6.0 at the end of December and it was a good running truck. Now, when I'm running down the highway and it kicks into overdrive it starts to shake and jerk like the tranny is slipping really bad. At first it only did it when the engine was still relatively cold and now it does it more often. I've always let the motor warm up for 10 to 15 minutes before driving it anywhere (trans temp half, coolant temp at least not burried). Now I have an SCT Livewire TS and I wait for the EOT to get to at least 120 and ECT about the same. I did run the tank pretty low a couple times when I first got the truck and thought maybe the fuel filters were plugged because I went from avg mpg 15-16 down to about 11-12 now. Changed the filters and no significant change in mpg or the jerking issue. I'm stumped because no codes are coming up, the rig always fires right up with no issues, no warning lights or anything on the SCT. I noticed on the SCT boost gauge that while its jerking the needle is fluctuating up and down a few psi. I don't want this to cause further problems down the road. Any help or ideas would be great. check ficm voltage while running sometimes ford has periodic reflashes to up date
