Inconsistant Shifting w/ SCT

I got an SCT with the "canned" Performance Strategy Tune on my 03. Shifting just seems to inconsistant. 1 to 2 always seems solid but the rest seem shakey sometimes. Sometimes i'll go through em all and it'll feel great but other times not. Any explinations?
