2006 6.0 won't start after warm

Let me give you a quick background on the work thats been done. The egr cooler went bad causing the heads to get warped. We had the heads milled and put in a new egr valve (wanting to do full egr deletes on all 5 but needing to wait until after harvest). After we got it all put back together it started right up, but when you run it for a while and kill it it won't start back up until it cools down. Does anybody know what could be causing this?

Mine acted like that when my HPOP went bad an i have a 07 6.0

Can you get hold of a scan tool? need to check injection control pressure, and about eleven or so other miraculous events that need to take place all at the same time in order for it to start, lol
