Truck slugish after egr cooler replacement

When i first bought my truck it ran harder than any stock 07 i've ridden in. at 25 mph if i laid into it, it would scratch the tires and take off like a raped ape. recently the egr cooler went out. the dealership changed the egr cooler, oil cooler and egr valve. when i picked it up the truck ran noticeably slower. i talked to the dealer about it. he told me put a couple thousand miles on it and send it back in. when i sent i back they changed the turbo and 3 injectors. the truck runs better but it still quit a bit slower than it was before the repair work. is it possible my truck had a flash tune on it and the dealership missed it when the ran thier checks?
