'03 vs '06 engine controler

I have a 03 f-250 with a 06 6.0l and I want to get an egr delete kit but I dont want to deal with the error codes right now. I was told that a 03 engine controller wont through the codes and no other ill affects if the egr is just unplugged. Now will the old 03 controller work on the 06 or should I just wait and do the egr kit with a controller that will fix it?

Did you do an engine swap? What kind of mods do you have? Might want to fill out your signature so your mods and truck show up.

Make your life simple, EGR delete kit, and a SCT. Thats all you need.
