Tuning Difference with Manual Transmission

This ones for any one with a 6 Speed that is running tunes. I am wondering if you notice a big difference in power and less lag? I cant find anywhere too many topics regarding tuning with the Manual. Its a great tranny but I cant stand the lag I have with it. I am going to be picking up a ID Livewire this week but just wondering some reviews on your trucks after you have tuned them.

2004 6.0L CC Lariat Manual with 4" exhaust, Intake, egr delete and heads done.

I noticed a huge difference with tuning I have been wondering for a while what the tuner is actually tuning compared to an auto truck. Most tow tunes are transmission tuning and not much bump in power. Maybe a tuner will pop in and will clarify further.
