Resetting transmition back to stock.

Hey guys, thanks for great forum. Bought my first ford last week and I'm sorry I waited so long. It's an 05 F350 with a 6.0. It's studed and has the egr and oil coolers done. I bought a scangauge to moniter evey thing and it all looks good.
Now here's my problem, it had a banks six gun diesel tuner with a speed loader on it that I disconected. I didn't like the way the tranny was acting with it. Now it's worse, it sometimes slips between gears but not always. Seems worse when driving easy. I know they are learning trannys and I was wondering if there is there a way to reset it or should I just keep driving it and let it learn. I did pull the stick and the fluid looks good and doesn't smell burnt at all. Thanks for your help.
