SCT SF3 Tuner Question

My first post here so please bear with me. I recently completed the EGR delete on my '06 F250 6.0. Of course I got a CEL for insufficient EGR flow and have ordered the SCT SF3 to disable the EGR function. My question is, does anyone know if you can just load the EGR disable function and stay at stock power levels? How about the transmission only setting, what exactly does that do? Crazy question's I know, but going for longevity. Thanks.

Good question. I need to know the answer since my 06 f350 will be getting the cooler and egr deleted along with a new oil cooler on Monday.
