new fenders?

I recently picked up a new superduty, its an 03, and it has the fenders cut out with bushwacker flares so it could fit 40 inch tires on an 8 inch lift. The truck looks great with them cut and on such big tires. The paint job was obviously done in someone's garage but when I redo it ill be keeping the same color I like it, but when they cut out the fenders they also removed the wells inside the fenders. I'm not sure what to call them. But they were the main thing holding the battery up and now that there gone al lot of the wiring is hanging down and exposed, and I need to fix this before doing any mudding, to be ho est I'm afraid to go down the road in the rain. I'm not really worried about the rear wells because its just the underside of the bed there's no wiring or anything, but my question is do they have wells thatwill fit in after cutting the flares or is this something that will have to be custom made?
