Trans slip and bump ****

I have a 03 f350 6.0 with innovative extreme street tune. When I start the truck up in the am I will get a few harsh shifts after it feeling like the trans isn't engaging a gear. This only happens when the trans fluid temp is under 60 degrees, with the tune in and first couple of shifts. This will not happen when I remove the tune trans shifts fine no matter what trans fluid temp is. Also when the tune is in the p1000 will not clear.It sets code for a speed sensor and friction material d. (don't remember exactly will update with that once I get to the truck) Has anyone had similar issues iam starting to think its something with the tune.

Tune is timing the shifts wrong, or over pressurizing to soon.
