Installed a new motor and now having issues with transmission shifting

I have a 04 f250 witch I had to install a new motor due turbo failure. After install the trans shifts fine under normal driveing but when I get into it, it down shifts but does not produce an power. It builds RPMs but does not **** until about 3400 RPMs. Had the computer flashed and nothing changed. What can I do!!! Help

I'm having the exact same problem pretty much, only I haven't had my truck flashed, and my issue is it won't go over 60mph. So basically I was wondering if you found a solution to the problem, could you PM with what it was?
