0299 turbo underboost

So recently I had to pull my aftermarket 5" exhaust and install factory down pipe with catyletic converter.. since doing so, I started throwing a whole bunch of codes.. multiple get codes and also the Underwood code.. I figured it had something to do with the factory exhaust. Anyways. . I have reinstalled the aftermarket exhaust, pulled the egr valve and cleaned.. I have driven about 75 miles since I cleared the codes and the egr codes are not coming back. But I have tons of black smoke and am still registering the 0299 turbo underboost.. I dont feel like the turbo is sticking. I have good power.. truck drives good.. getting good fuel mileage.. am taking off for a river run in a week from thursday. Will be a 500 mile round trip.. just trying to figure out if I have a major problem be for I hit the rd. I have just cleaned my air cleaner once I put exhaust back on.. and have intercooler boots and clamps on order.. any ideas would be much appriciated. 2004 f350 44 super crew cab

So I just got home from a short drive.. watching vgt duty cycle on my edge insight.. also watching boost.. peak boost at wot was about 25.. and my duty cycle was all over . Briefly saw 15% on a quick deceleration. . And only saw 85 % at idle. Good power. Definitely can feel thw spool up and boost.. im at a loss

I had the same issue with tons of smoke after cleaning my egr valve. My check engine light came on for egr valve minimum stop performance (something like that). It was not P0299.

After cleaning and clearing code with my Torque app I got tons of black smoke while driving... I ended up disconnecting the batteries for about 10 minutes, thinking that would fully clear the computer and set back to default settings. It worked. No more smoke and back to normal.

Give it a try if you haven't. G'luck

For P0299 I keep this link for whenever I might need it.
