07 Motor Problems

I have a 2007 6 liter with an EGR delete and 4 in turbo back exhaust. I recently put a SCT programmer on it about 2 weeks back. I was towing my 12 foot trailer with a 4 wheeler in it and the truck started hesitating, kind've like it had a fuel problem. I stopped, put the truck back to stock with the programmer and drove another quarter mile or so and it just cleared up and hasn't done it since. I don't know if it was the programmer or if I have a bigger problem. I was wondering if anyone could give me some advice. Thanks.

Reload the program and try again to rule it out first.

I loaded the program back yesterday and it's been running fine, but I haven't been pulling my trailer around.
