So I tore into the valve covers, removed my oil rails and found no damage visable, should i pull the heads or just assume the noise is due to my parinoia

it could be your paranoia especially considering you're running an aftermarket intake setup. The stock intake is very good at keeping engine sounds down.

I notice econolines which have a different kind of intake than an F-series make a slight thumping at idle

I would put the OEM Donaldson air filter back on it.
It is the best filter for the 6.0 PERIOD, and sinner6.0L is correct about intake db's being lower and intake more stable.

thumping

In my experience the thumping noise in the intake is an exhaust valve not opening and the pressure from the cylinder firing is going out the intake valve when it opens causing the noise. My truck was doing this and found a bad lifter and wiped out camshaft.
