Loss of power Alot of black smoke

I have a 2006 F350. I have an egr delete, garret powermax factory replacement turbo, a power hungry edge cts gryphon tuner with an aggressive tune. My heads are studded with factory gaskets. A couple days ago when it reached some cooler temps here (25-35 degrees) I started noticing loss of power and lots black smoke until ot warmed up. The only items that havent been replaced are the hpop, and fuel injectors. As for everyone else i cant afford both at once where should I start?

Load test your batteries and perform the ficm check procrdure.

Ficm is 47.5 during cranking and drops below that. Alternator just replaced with green machine. Batteries have been holding charge.

Drops below 47.5 to what? A battery can hold a charge and fail a load test. Bad batteries kill ficms and alternators. Ficm v less than 46 and your approaching failure. Another symptom of ficm failure is rough start and idle until warm, failing solder joints improve after warming up. Ficmrepair.com

You could also try having the computer flashed, they are known for having a glitch that causes that too
