05 6.0l rough idle and NO DTC

I have a 2005 F250 6.0L...i had some service done, oil and fuel filter changed. went to pick up truck and dealership left key on and ran batteries dead. They jumped it and brough it around and it was idling like crap, extremely rough. I went back in and got tech he drove it and nothing said nothing was wrong. I drove home and it say for 26 days. I went to start yesterday and it was dead, I jumped it and drove to town and let it run to charge batteries. Came out of store and it was idling rough again. I took off and wrench came on and you can still feel the rough idle going down road and also when i first take off from a stop it almost surges. I hooked my hypertech programmer to get DTC and said NONE. Please help!!!
