Help! Codes P2139 & P2140

Hi all, I have a build date 1/04 F350 6.0 Diesel / Automatic. I had a few codes, thought I had a bad FICM, ordered one, put it in, not the problem, found 6 wires that were probed in my drivers front wheel well that I fixed. Soulved that problem. Now I stll have a bucking below 45mph under hard acceleration. Have 2 codes P2139 & P2140. Bought a new Accelerator Postition Pedel. Just put it in, still have the codes. This all started 3 months ago. I have 135,000 miles on the truck. Had lots of issues 2 too 3 yrs ago that the ford dealer fixed, Turbo, EGR cooler, Engine oil cooler, head bolts, FICM, HOP, and last but not least forced idle issues. This is where the "probed wires" prob came from to begin with. I'm in Wester NY so the salt ate the wires, I have now fixed all the ones I can see. Any ways I took it to a Trans shop thinking the trans was going. No codes but had them do it anyways. Was not to bad in there as I change the trans fluid & filters every year as I tow 10k to 13k all summer & plow with it in the winter. So $2500 bucks later I still have the same problem, although fixing the 6 wires I found soulved 8 other codes it had. Now down to the last 2. Where should I check? Could ot be a wire harness problem? PLEASE HELP! I'm at my wits end.
