Hard Cold Starts after Tuner??

I recently got my 05 6.0 tuned with the sct tuner and quick tricks looney tune. My truck shifts and drives great but starts much harder when its not plugged in. I have an astrostart remote starter and the remote has always been able to start my truck no matter how cold its been. Sub zero a couple of times this year. But when i tried to start my truck the other day (around 30 degrees) it would just crank for about 3-4 seconds and not fire. When i got in the truck and started it with the key it was the longest i had ever had to crank it. (7-10 sec). It ran very rough and smoked a lot. My remote will start the truck about 50 percent of the time but the truck still runs much rougher than it used to.
Any thoughts?
