03 turbo fitment problems

Im trying to install a 03 turbo on my 06 F-250. The problem im have is I cannot get the Y pipe to line up with the turbo. I have loosened all the connections to try and move the y pipe around but there is still about a 3/8" difference from the top of the turbo flange to the top of the y-pipe flange. I had my friend who is a diesel mechanic at the local ford dealership come over and work with it. He is telling me that the 03 y-pipes are different than the 04-07. Ive never heard of this before and I know many people on here have successfully done this swap. Anyone have any ideas? Also if it matters I did use a 03 turbo pedestal.

Clamp up the y pipe and down pipe first, before you put the bolt the turbo to the pedistal. If you already have the bolts in the turbo from the pedistal, take them out until you have the other stuff done. I've never heard of the 03 up pipes being any different from later years, but that doesn't mean it's not true. I would just doubt it until proven wrong.
