No power at start up no codes

I have a 2003 f-350 4x4 auto with about 128k miles in my shop they have had it at a ford dealer they can't find the problem, at startup it runs rough like it's missing but it doesn't smoke, you can put it in drive, floor the accelerator and it won't accellerate. When it finally warms up it will respond normally but will skip at 55mph and greater. I put a snap-on scanner on it and there were 50+ codes on it so I cleared the codes to try and narrow the possibilities and drove it 50-60 miles to reset the monitors. Afterwards there was only one code, p1000 (that the obd 2 checks are not complete) how far do you have to drive to reset the monitors? Most vehicles are 50- 60 miles. The eng power level at idle is indicating 38 -40 % power which I thought was weird and when the accel pedal is depressed while running I see the eng pwr level flucuatate so I replaced the accelerator pedal, didn't fix the problem. The injection control pressure is normal. I would like to get some idea about where else to look. Cylinder contribution doesn't set any codes either. What do you think?
