2005 6.0 acting strange??

I have 05' 6.0 with 48k on it. I have been noticing when I WOT it, it runs great, then I do it again and the turbo will spool slowly and be like that for a few minutes. But if I stop and turn it off, and turn it back on it runs fine. I replaced the egr and cleaned the ebs tube. No help. It acts like it effects the transmission as well. It drops down into drive and then takes an extra couple of seconds to shift into overdrive. Like I said before, it will clear up after 5-10 minutes or I can shut it off and turn it back on and problem seems to go away. Any ideas on what this can be. I am getting the new flash 2marrow and having them check if there is any codes stored. Any ideas would be greatly appreciated. New member by the way. Thanks,Eric
