04 6.0L prob ( I bet this isnt the first)

Hello, I have a 2004 6.0 L f250 diesel. It has been starting like it is very cold in the mornings avg night temps only getting to about 50 or so in NJ, but uf I dont plug in the heater it runs with NO power and extreme noise for about ten mins. And once it does warm up sometimes shifting from 2nd to 3rd gear (auto trans) it only does at about 3000-3500 RPM then goes hard into gear with a lot of black smoke. It normaly only does this a couple times in the morning. Also when the truck warms up it runs pretty good except when maintaining speed around 50-60 mph the engine seems to hesitate or jump a little. If the engine is shut down for over an hour (in 70+ degree afternoons) it seems again very cold and does not have much power. The truck was in the shop last month because this problem was much worse so they replaced the air intake air sensor and it fixed the majority of the problems. Any suggestions? Also I hear of getting the computer reflashed... could this help? Thanks!
