06 F350 6.0 issues???

I have a 2006 6.0 and I am having some issues with power. I have a 4" MBRP dual exhaust turbo back (converter still in), an Air aid intake filter on it and I used to have an Edge Platinum w/ attitude in it and it did good with power. I took the Edge out due to some issues with the EGR valve system.
My question is:
I am looking to get some power out of this motor and I am sick of having these EGR problems. I have my dealer look at it and they say there is nothing wrong and no "codes" showing. I get the truck back and it stalled on me and I try to start it and it starts but is running on like 4 cylinders or something. Throttle has no response for half peddle and so forth. I shut it off and it finally starts up but has little power. I complain again and they decide to reprogram the sensors to the injectors and the EGR valve. Now I really have no power. I get on the highway and I feel like I am driving a F-cking 4 banger or something!! What is up with this engine.
Can anybody shed some light on this and is there a way to get some power out of this engine without compromising the warranty?
I am ready to go nuts with this thing and say screw Ford and there tip toe attitude towards fixing my motor the right way.
Please HELP ME!!! Should I install a Banks total system to keep it cool and have more power or is there some other company(ies) that can do it more specificly.
