Loss of Power - Please help

We have a 2000 Ford Econoline E350. The truck started lacking power in the driving mode. The transmission control light was blinking on the shifter. Tested the turbo for turbo pressure. It said it had very low pressure on a hard pull, approx 3-4 lbs. Changed the turbo seals and whe adapter. Still had same issue. Ran the codes with adtc. It said that the epc module was malfunctioning. Put a new epc module in, changed trans. filter and oil, including the torque converter oil. Replaced with ford motorcraft oil. still had a loss of power and light still blinking. Had the codes read again and this time it said that there was a short circuit in the wiring harness to the transmission. Pulled the wiring harness and bench tested the harness with an ohm's tester and the back half of the harness checked out good. Put harness back in. Still had the same problem. Messed around with the up half of harness and vacume hoses. Ready to give up and I went to move the truck and the light was not blinking and the truck ran like it should. Drove truck 3 days without any problems. The following day went to use truck and the light started blinking and a loss of power again. Checked the wire at the map sensor cm, maf sensor and the vacume hoses. went and started the truck and it ran fine. The following morining the light was back on and again a loss of power. Checked everything and could not find the problem. Ran codes and code came back again.

I have no idea what direction to go.
