I think it will bolt in with no problems. However I dont think the computer from the 99 will work with the newer motor, especially if its an early 99.
On a side note, why are you wanting to swap? If the motor that's in it now runs fine, I'd keep the 01 motor on the rocks till the 99 gives out. No sense fixing what's not broke.
